DendroPy is a Python library for phylogenetic computing. It provides classes and functions for the simulation, processing, and manipulation of phylogenetic trees and character matrices, and supports the reading and writing of phylogenetic data in a range of formats, such as NEXUS, NEWICK, NeXML, Phylip, FASTA, etc. Application scripts for performing some useful phylogenetic operations, such as data conversion and tree posterior distribution summarization, are also distributed and installed as part of the libary. DendroPy can thus function as a stand-alone library for phylogenetics, a component of more complex multi-library phyloinformatic pipelines, or as a scripting “glue” that assembles and drives such pipelines.

HTTPS is broken. DNSChain fixes it.

Your communications are recorded and can be used against you. This happens routinely. Too many journalists, human rights activists, and ordinary folk are threatened by mass surveillance. "Congressional oversight of the NSA is a joke", and there appears to be no accountability for these programs. Policymakers appear threatened, and politicians won't act.

That is why we are making this surveillance simply irrelevant.

Open Source Freedom

NSA-proof communication through almost any website, with zero intervention needed from the site operators. okTurtles is designed with the potential to work over almost any website. All it needs to create an encrypted message for someone is the identity of that person, specifically, their public key. Unlike the system that HTTPS uses today, okTurtles is able to securely obtain this information by using DNSChain.

Asymptote is a powerful descriptive vector graphics language that provides a natural coordinate-based framework for technical drawing. Labels and equations are typeset with LaTeX, for high-quality PostScript output.
A major advantage of Asymptote over other graphics packages is that it is a programming language, as opposed to just a graphics program.

Features of Asymptote:

provides a portable standard for typesetting mathematical figures, just as TeX/LaTeX has become the standard for typesetting equations;

generates high-quality PostScript, PDF, SVG, or 3D PRC vector graphics;

embeds 3D vector PRC graphics within PDF files;

inspired by MetaPost, with a much cleaner, powerful C++-like programming syntax and IEEE floating-point numerics;

runs on all major platforms (UNIX, MacOS, Microsoft Windows);

mathematically oriented (e.g. rotation of vectors by complex multiplication);

LaTeX typesetting of labels (for document consistency);

uses simplex method and deferred drawing to solve overall size constraint issues between fixed-sized objects (labels and arrowheads) and objects that should scale with figure size;

fully generalizes MetaPost path construction algorithms to three dimensions;

compiles commands into virtual machine code for speed without sacrificing portability;

high-level graphics commands are implemented in the Asymptote language itself, allowing them to be easily tailored to specific applications.
